Welcome to the Do-It forums.

There are products such as the CS line of worm and lure dips that will stain a soft plastic, I don't have much luck with longevity. Airbrush paints will require the plastic bait be dipped in clear plastic to make it durable but the extra dip also will change the profile and size of the soft plastic beads. There are opaque glitters that work in clear plastic that might be suited to making a bead with a mottled appearance.

You might try the new Do-It Bait Blast paints as they have a tougher acrylic in them and may be more durable on the eggs. I'd give the eggs a good wash in alcohol then roll them on paper towel to dry. Then as per your picture wet a sponge with the white paint and gently roll the eggs across the surface until coated as desired. What you show is definitely a surface coating and the sponge job would give that mottled look.

The mottled look is on the surface not within the plastic so you can just use a sponge as your brush.
